Alternative arrangement of a mtDNA Re-sequencing Array

A continuous 17Kb sequence like mtDNA requires 4 x 17,000 = 68,000 oligos. An alternative arrangement of the re-sequencing chip tiles the reference sequence in the first row, and the variants below it. (A vs CGT, C vs AGT , vs AGT, and T vs ACG). In this arrangement, the occassional variant stands out more clearly. In Atlantic Cod mtDNA genomes, SNP variants occur every 20 ~ 30 nucleotides, and individuals can differ by more than 50 SNPs.
